How hard would it be to allow us to put together a personal notebook or commentary where we could put in bookmarks, notes, and comments and have active links to verses?

We're working on that right now. I'd expect to see this not in the 4.2.0 release, but the one after that.

No, 4.2 will not take advantage of OS 3.0 yet, because it's too far along and OS 3.0 isn't ready for release yet. We should be starting a final testing phase of 4.2 pretty soon now, and I don't expect to see OS 3.0 out until summer.
