There I found a link to a way to avoid the loss at http://culturedcode.com/things/blog/2008/07/things-touch-101-syncing-and-how-to-prevent-data-losses-when-updating-iphone-apps.html. It involves syncing the iPhone first and pulling the upgrade to the iPhone and then doing a restore from iTunes without an automatic sync on connect.
