An amazing feature would be the ability to cross reference any passage in a resource in Mantis with any passage in any other resource in Mantis and have the reference show in both resources, and have cross references show in notes where desired.

We have the ability to cross reference scripture in the notes now. Try typing "See Gen 2:7" into a note, then close and open that note. In the near future we'll be adding the ability to link to any other (non-Bible) volume as well.

But what would make it really brilliant would be able to add cross references in bibles for other verses. That would then make it as good as my old trusty NIV with the underlining and pencil notes crammed in around the edges.
