Would it be possible to combine the Bookmark folders with the Notes folders? Many times I want to put in a note or comment that applies to several related passages, and there is currently no way that I can see to effectively do this. Maybe even just a descriptive line attached to a bookmark folder name?

This may be done by default in a future release (not 4.3.0, which is just about ready for release) but the one after that.

For now, there's no easy way to do this, though.
